Well, it more likely you'll have A/V sync issues if you've run the
commercial-cut code while using the stream-decoder.  ths is because at
each commercial cut-point, I don't remove any extra audio data that from
where the cut starts.  At the end of the cut region, we generate a new
key-frame (which has audio/video sync data), and this resyncs the
audiowhen playing through myth.  mythtranscode doesn't look at the
re-sync data, and so it doesn't remove the 'extra' audio data, and so you
end up with sync issues.  This can be corrected, and I will work on it. 
There is nothing wrong with your clipped nuv files, the problem is with
how the data is processed before being sent to the fifos, when using the
--fifodir switch.
