Have you run a mysql_check?  I recommend you run optimize_mythdb.pl 
(from the contrib directory of the source distribution)--and set it up 
to run in a daily cron as recommended in the comments at the top of the 
script.

Once you've run the optimize_mythdb.pl, run "mythcommflag --rebuild" on 
the recording that's bad and then try to transcode.  If it still fails, 
it should prove the problem is not due to a corrupt database.
