Those are irrelevant without having at least a '-v general' log to go
with it.  But regardless, those messages have nothing at all to do
with the error you are getting.  All that they say is that: stream 3
is likely very low bitrate, and that stream #2 isn't being used (it is
likely a subtitle stream, but I'm only guessing without more info).
The error you are getting normally happens when a stream disappears
mid-stream, which often happens at program boundaries, and (maybe) at
commercial boundaries).  but again, I need a lot more info before I
can surmize that this is what is happening.
