Have you tried using the MPEG4 option?  For me, with the default
settings, this produces files approximately 400mb for 30 minutes / 900mb
for an hour.

Yes, samba can't handle files >2gb.  Have you considered using NFS?
NFSv3 supports files >2gb, and on a local area network with 100mbit, the
performance should be acceptable.  If you do end up using NFS, make sure
to use options on the mount like:
rsize=8192,wsize=8192,nfsvers=3
