Well, a quick way might just be to reset your clock back two minutes
after each ntp sync like with a shell script in your cron like this:
<ntp_set_time_command> && date `date --date '2 minutes ago' +%m%d%H%M%Y%S`
That should set your clock then set it back 2 minutes. Has to be run as
root of course.
Myth doesn't support a "start X many minutes early/late" option yet
but it will at some point in the future.
