I had this same problem.  I couldn't figure it out the "correct" way, but 
I did figure out that if I put a sym link in /usr/bin (where .11 used to 
keep it) it worked fine.

ln -s /usr/local/bin/mythtranscode /usr/bin/mythtranscode
