If I understand you correctly, that you have .nuv files that do not
appear in your Watch Recordings (and are not linked to a Recording
Group) then the command you want is (assuming your on 0.18.1):

/usr/share/doc/mythtv-0.18.1/contrib/myth.rebuilddatabase.pl

It has options and usage information listed if it doesn't work out of the box.
