Not enough information. Is this mythtranscode, or some external tool
like nuvexport etc.?

Assuming mythtranscode, which transcoder are you using? You need to
make sure you are configuring the appropriate transcoder ("From
RTjpeg" or "From MPEG4") for your source material.

Two important flags in the transcoder are "resize video while
transcoding" and "scale bitrate to match resolution".
