I am using an athalon 3100, so I think I am fine with CPU power, but
how exactly do I specify for the flagging to start when the recording
starts (esp if I am not at the frontend when the recording starts).

I have never transcoded a show, so I doubt this is what the problem
is.  The only jobs I ever see are for commercial flagging.
