I believe the answers to your questions are mostly all positive.  Setting up
a transcoding profile doesn't actually do anything, except make it so when
you DO tell mythtv to transcode you have some sort of 'optimized'
transcoding setup that should be good for whatever program you have
recorded.  It doesn't hurt anything to have the transcode profiles setup,
but you are right, if you don't select 'auto-transcode' it doesn't do
anything.

I'm not exactly sure if you can manually activate transcoding from MythWeb
for already recorded programs, but I would imagine the functionality should
be easy to implement.  For upcoming recordings it is already possible.
Simply select the recording schedule and then pick the desired transcoder
and tick the 'auto-transcode' box under Advanced Options.
