Have you made sure that your transcoder profiles are properly set up?
Setup -> TV settings -> Recording profiles -> transcoders.

Have you set your default trascoder? Setup -> TV settings -> General.

Try using the Autodetect setting and see if that works.

If it doesn't work, post back relevant info from your mythbackend log.

Mythtranscode by default doesn't cut the commercials but it does
preserve the cutpoints. If you want to cut the commercials
permanently, nuvexport is a better tool.

Once your file has been transcoded: begin playback, hit 'e' to enter
edit mode and 'z' to bring up the cutpoints; PgUp and PgDn cycle back
and forth between cut points; up and down arrows set time interval to
jump, left and right move in the stream at the set interval, and space
brings up cutlist commands -- delete before, delete after, remove cut
point, move cut point to current location, etc. 'Esc' exits editing
and applies your new cutlist.

Once you have applied the cutlist, nuvexport will compress the file
further according to the parameters you set and, if invoked, will
apply your cutlist.

An example of how this is used: I record The Simpsons using a PVR-250
-- com flagging is concurrent with the recording, autotranscoding
begins as soon as the recording is done (or as soon as it comes up in
the job queue). Original size, around 1.1 GB; transcoded size 380 to
450 MB (com flag list present but nothing cut).

At a later time I start the episode, enter edit mode, load the com
flag list, make sure the cutpoints are where I want them and exit.

Then: mythuser at mythbox $nuvexport
Select:
- Convert to Xvid
- set show(s) and episode(s)
- set destination
- Enable cutlist
- disable noise reduction
- etc (everything else is default)

This removes the points in the cutlist and leaves an .avi file of
around 150-180 MB in the specified directory, as well as the original
recording in your recordings directory. Use Video Manager to import
the .avi into Mythvideo, delete the recording, and Bob's your uncle.
