Sounds like the S2API patch is breaking your DB.  If so, someone will 
need to fix the patch.

Oh, and this is /exactly/ the reason why I recommend putting the DB 
upgrade stuff in a separate patch with instructions for people intending 
to test the patch.  Just in case you'd like to recommend the approach to 
whomever updates the patch:
