I used nuvexport last night to transcode a bunch a files and it did a 
fine job although it takes a long time.

 nuvexport --transcode

selected xvid and took all the recommended options.

I used this guide www.mythtv.org/wiki/index.php/Nuvexport and followed 
General Usage
