I've had this problem on an Asus M2NPV-VM mobo.  It was working fine 
using rtc and now it doesn't wake up.  I figured it could be this bug:-

Bummer.  So I'm sitting here hoping it gets fixed on the next kernel 
release (I'm on fedora 9).

I might be wrong but it sounds suspiciously similar :)
