I don't know a thing about shepherd configs, but most of your settings  
and channel ids are in the database, so they move along with it. The  
other things you typically might want to bring across are in your home  
directory and in /etc/. When moving to different hardware, I typically  
pull across /etc/lircd.conf and ~/.lircrc and ~/.mythtv/, and most  
other stuff is inconsequential to me.
