The Mac Mini is comparable to pre-built ION systems in size.  While 
Mini-ITX (there is no Micro-ITX) boards are similar dimensions. you will 
not be able to build one as short as a custom solution if for no other 
reason than you have the IO panel to contend with.  Likely the smallest 
system you're going to be able to build yourself is something inside an 
M350...
