By design, Myth shouldn't be running the transcoder and commflagging at
the same time.  This would only really happen if you were running
mythbackend and it was running the transcoder and you kill mythbackend
and restart mythbackend and it tries to start the transcoder, but the
transcoder fails (for some unknown reason--not related to the running
transcode that didn't die with the backend), so it starts the
mythcommflag (since it doesn't know mythtranscode is running from before
the backend restart) and mythtranscode finishes before mythcommflag.

In all, it should be /very/ difficult to cause that to happen--even if
you're trying.

If you're seeing anything like you described, please give more details. 
OK, it might be possible for this to happen if you started transcoding
through the frontend without running it as a backend job (i.e. by
hitting X during playback on a frontend--perhaps only one on a host
that's not running mythbackend)...  But, you shouldn't do that.  :)
