If I define a cutlist and then go back to the Watch Recordings screen, there's a hammer icon which appears and as I understand, indicates that transcoding is taking place (which apparently automatically happens after a cutlist is defined). After the hammer icon disappears, the file size is the same as before I defined the cutlist.

I ought to say that I don't use mythtranscode now, but it usually did
what I wanted. In the frontend setup > tvsettings > recording profiles

Have you tried the command line as suggested by scram69

which should replace the original file (and will delete or rename the
original file according to the option selected in mythtvsetup).
And do you see any mention of mythtranscode activity in the backend log
or backend start terminal window?
