Only container switch, because you mention convert ? Or also 
encoding/cutting and a new mkv container ?

Avidemux, the name says it more or less avi
Mencoder is avi, all other are terrible broken, which is very well known 
on the mencoder-users mailing list.
projectx is for mpeg2 and mpegts containers and for demuxing.
