Yes, the problem is created by using a singe channel listing for all your
tuners.

Create 2 listings -- one HD/SD and one SD only and apply to the appropriate tuners.
That should eliminate the problems.  I do a similar thing by having one for
digital (via comcast box/firewire) and analog (via comcast cable (analog)).
