There's lots of possibilities where detection of the hdmi audio capability messes up other modes. I'll admit I couldn't really follow your explanation of the problem and just wondered if you had some old tweaks in there that was confusing the situation. If your configuration was overriding the tv's edid completely then your video card wouldn't configure hdmi audio until something overrode it, combine that with a TV that's picky and what I understood of your scenario is possible.

I certainly had some very odd interactions going on with my GT220 when hdmi audio support was added, my Onkyo amp (since scrapped) would go crazy when given 1080p50 with hdmi audio, 1080p60 with audio was fine but that's useless with European TV.	

Good luck with it, I'd start by adding verbose mode reporting to X and look at what your TV is telling you it can support, many of them lie profusely.

In your Device section in xorg.conf
Option "ModeDebug" "yes"
