Changing line 29 of /etc/init.d/mythbackend from 
	MYTHCONFDIR="${MYTHTV_HOME}" 
to
	MYTHCONFDIR="${MYTHTV_HOME}/.mythtv" 

did the trick, this mornings mythbackend initiate mythfilldatabase run worked without issue.
