I'm using a USB IR receiver from this company:

http://iguanaworks.net/

I think it's a good value for US$40. It's similar in size to a thumb
drive. I have it connected to a USB port on a Zotac ID41 mini-PC via a
short USB extension cable that lets the IguanaIR sit underneath an HDTV's
table stand. It works well with Linux/lirc/mythfrontend. My remotes are a
Hauppauge 350 and a Logitech Harmony One that's programmed to emulate the
Hauppauge remote.
