Can’t say from what you’ve written but some thoughts:

When you play the program in myth bring up the editing menu, do you see 2 minutes of material or the full 25 with large cuts at the beginning and end? Having the cuts still there means mythtranscode didn’t apply your cuts.

For reference: I queue lossless transcodes by bringing up the menu (M) then go down to Jobs then Begin Transcoding and pick Default. I don’t know if the other kinds of transcoding do anything different.

There’s an option somewhere to enable lossless transcoding in the default job but I can’t remember where it is right now. Could be you don’t have that set.
