I created two userjobs to deal with the *.old files left after transcoding:

userjob#1:

mv %DIR%/%FILE%.old %DIR%/%FILE%; mythcommflag --rebuild -f %DIR%/%FILE%

userjob2:

rm %DIR%/%FILE%.old

If the transcoded file has a problem I run the first job and if the 
transcoded file is good I run the second job.
